It doesn't matter what jaguar you have active, as long as you've caught the jaguar.
They all have different effects. Open up the jaguar manager window skill and they tell you each effect
When I get on and off of the jaguar that gives crit, my crit doesn't change.
Also, back in the old system, you were only allowed to have 1 jaguar "equipped" at a time. You had to talk to the NPC to switch jaguars, meaning that you only got the effect of 1 jaguar at a time. I don't know if the new jaguar-swapping system has changed how many jaguars' buffs you get at the same time
Fairly certain that you only get the benefit of whichever you're currently riding, as can be demonstrated by getting on and off the one that gives crit rate.
As far as I know, the only ones that will not stack are Snow White and Onyx Jaguar because their effects are duplicate.
The jaguar effects are permanent once you get them. I don't think snowwhite's and the onyx jaguar's stacks though.

I think it only applies when you're using it. So snowwhite's passive doesn't double with crimson, or the jaira etc

It tells you what they do.
Each of the cool looking ones (Snow White, Jaira, Armored) have a unique ability like Buff Duration and Stance increase...
The normal colors are mainly for style and preference with no unique feature!
