Arkarium Prequests
Since Silent Crusade got changed, how do you do them? I got to the last quest in Chapter 2 and can't complete it, which seems like a bug...if this is indeed a bug, is it possible for me to get to the Arkarium prequestline?

The Arkarium questline begins after you complete the 3rd chapter of Silent Crusade, it's separate from Chapter 4. I recently completed Silent Crusade on my Pink Bean in order to get spell traces and had no issue with Chapter 2 or any other Chapter. You should note that it is level based, and if the last boss is a higher level than the character you're trying to complete it on then you won't be able to begin the quest.
