When you scroll over an item that would increase the number set effect that is active, does it include the bonus stats from the new set effect?

yes. it also includes the bonus from the set effects.
unless it's an item that casts a buff (dark angelic, angelic, white angelic, etc.)
I think it does, but I'm not sure. To check you can just compare them pressing "My Info" i guess.
