Super annoying to close, especially if the script error window pops up, which does 80% of the time.

There's no separate file in the Maplestory folder that has anything to do with the ending banner, it's built into the game client itself.
So no, there's nothing you can do about it, it's going to pop up.
You can hit ALT+F4 when it appears to close it though.
