You get an option to upgrade your ship when you reach Lvl. 10 with it, IIRC. When you upgrade to your new ship, you'll need to level it up to Lvl 10 again to upgrade it again. You need denaros to upgrade your ship btw.
You use it to but lvl 160 weapon.

You use denaros as currency to buy items to sell to people
Denaros are used to start trade voyages and buy stock to trade the denaros are used to buy items from the denaro coin shop and upgrade ship IIRC
