How do you organize your boxes?
I just organize them by type, lowest levels first. When there's a dual type, i just pick the one it "feels" like it should be. :l Like Gyarados is a water type haha.
This doesn't fill up all the available boxes, so some have two types in them, and the rest of my boxes are divided into teams I made, things that are good for breeding, things i want to trade off, and trophies (shinies) :>

I put all the random pokemon in the first few boxes, legendaries and shines at the last boxes, online team matchups around the middle and pokemon I want to work on (like breeding or just leveling up for the pokedex) between the online teams box and the legendary and shinies.
Fav/Random Pokemon Box (usually only 1 box)
About 1 box per pokemon I breed (this can go over depending on my luck)
Synchronise and ditto (still looking for that ditto safari) box
Shines (1 so far by luck )
I got a box filled with Pokerus
i organize by type,
pokemon for wonder trade,
and pokemon that are iv breed / ev trained
By number, organization is key
Currently, I have box 1 as "Favorite PKMN," and the last box before the battle box as "Breeding PKMN," which is basically my ditto collection and any spares of the pokemon I'm currently IV breeding (I give the best ones away in wonder trade when I get the one I want).
But I only recently learned that you get more boxes when you have at least one pokemon in each one, so I'll probably go back and do what I've done in the past - dedicate a box for each type. I usually do nearly exactly what you said, OP
In this game it seems like we only have like 7 or 8 boxes so I just do whatever, but I usually have a Ditto/Synchronizer box, main Pokemon box, and than have all my other boxes by names of Pokemon (ABC, DEF, GHI, etc.)
20 boxes for hatching, the rest are random.
Since there are clearly more than 30 for each type I stopped bothering with sorting by type.
Also have 5 boxes for shinies, a box for HM slaves, and a box for Synchs.
